intake removal now car shifts hard?

I changed the intake manifold gasket on my 99 2.2L auto, put everything back together and that seems to have fixed my vacuum leak. took it for a test drive and it did fine the first 1/2 a mile then on the way back to the house this thing starts shifting noticably harder. As best I can tell the injectors are seated correctly all the sensors are hooked back up and all the cables are on good. any thoughts on what my issue is? other than horrible luck with the transmission going out on me.

Also the car isnt currently throwing any codes.

It was the IAT sensor...just encase anyone asks and searches anymore.

Wow your right. I had seen that it was unplugged but when I plugged it back up and drove it it was still shifting really bad. I decided to try clearing the computer with a scan tool for @!#$s and giggles and to my surprise it started shifting just fine again.
