2.4 misfire

Hey guys, new to the forum. Well here's my story, I puked the original motor in my 01 cavvy. Haven't had time to tear into that one yet...I think it jumped time. Anyway, I put a different motor out of an 01 alero in. Changed water pump and thermostat. The timing chain tensioner was well within spec so I didn't change the chain. Made sure everything was marked, and put it back together. I swapped the throttle body and intake off the old motor, did the crank sensor relearn. Anyway after everything was hooked up, the motor runs but has a miss at low idle. I ran it the other night (it's a dirt race car) and it was gutless. Pulled in and the exhaust manifold was cherry red. Automatically a timing issue popped into my head. So thinking somehow I screwed up and skipped a tooth when putting the water pump in, I took the timing cover off. Timing is fine. So here I sit, ticked off and wondering what the heck is going on. Anyone else had an issue like this? I'm lost.
