i was wondering if i should just remove that cap and the tube to put the intake in or should i take out the full airbox and how would i do it?
yes just take it out, but you'll have to make a master cylinder for the clutch. when I made my intake it woud not allow the hood to close .
I just did mine yesterday, I got a short ram setup from a board member here then I removed the battery, popped out the clip holding the fuse box in place and removed it then removed the clutch slave cylinder from the factory airbox and finally removed the entire factory airbox. I got a slave cylinder bracket from AEM that slips into the bushing where the factory airbox was attached ($35 shipped I think) then replaced the fuse box and battery along with installing the shortram. It runs much better now than before.

The process is exactly the same you just don't have to buy the slave cylinder bracket.
