One is so that I don't get oil in my Intake and manifold.
The crankcase breather (where breather filters are installed), will either suck air in, or blow air out. You don't want contaminates getting into the crankcase when it breathes in, so you put a filter on it. Otherwise it would be like dumping dirt into your oil pan.
Breather filters are supposed to filter the air, more often than not though they get clogged with dirt and oil (when the breather breathes out it pushes a little oil with it). The breather tube is supposed to have a little bit of a vacuum on it. The correct way to do it, although nobody does it, is to install a catch can and plumb it back into the intake, so no oil gets in the intake, but there still is a vacuum on the breather.
