Here's a list of mods from my registry:

Mantapart cam swap
ported and polished head by Colin Bulloch (V6H.O.)
3-angle valve job on head
2200 Coilpack Swap
MSD 8mm Spark Plug Wires (routed through IDI cover)
Pacesetter 4-1 coated header
Spec Stage 2 Clutch
Isuzu machined spider gears
Magnaflow Crossflow Muffler(camaro style) Magnaflow high flow cat
Magnaflow resonator
2.5" SS mandrel bent exhaust
2 Flopro tips
Unorthodox Racing lightened crank pulley
HO manifold swap (powdercoated black)
Phenolic Adapter for HO manifold(thanks to Chris Fontana)
56mm Throttle Body
Custom fenderwell CAI
Powdercoated(black) and polished 'High Output' IDI cover
Prothane Upper Engine Mount insert
Prothane Lower Engine Mount
Poly-filled transmission mounts
B&M short throw shifter

I know not all of them have to do with the engine itself, but I'm curious if I should stick with stock plugs, or would I be better off using something else. Any comments would be helpful.

I recommend on any 2.4 (stock or not) NGK's. They run soo smooth in the 2.4. They also cost about $1.69 each.

only time you'll see any gains from plugs is if you have fouled plugs.
