As far as throttle response and top end, does the size of the intake make a difference. Would 2 1/4 or 2 1/2 be better for throttle response and 3 or 3 1/2 be better for top end?

My intake piping is at least 3", I havent ever measured it but I'm pretty sure it's at least that big, probably 3.5"
As long as it's not smaller than your throttlebody (I don't think anyone even makes one that small), there arn't a whole lot of sharp bends in it, and you have a good filter, it really doesn't matter much if at all.
Pretty much all aftermarket intakes are larger than your throttlebody, and I can't think of one thats too big. To be honest, anything more eccesive then an AEM short ram is pointless. Injen makes good intakes, that are a little larger in diameter if you really want one, but they cost more..
What's done after the throttlebody (manifold) is where you should start thinking about stuff like that. An intake is pretty much an intake, for the most part, just go with what your wallet permits (more expensive doesn't equal better), and pick something you think will look OK under your hood. Most intakes are pretty equal when it comes to any performance gains. I wouldn't go much over 3"
A lot of the short ram intakes you see out there are 2.75" diameter aluminum tubing. I know AEM also uses this size. Since they do the R&D, I'd stick with that.
