Does a TEC 3 or something similar run inline with our PCM or does it replace it completely.
It fully replaces the factory PCM, hence the name 'stand-alone'. Many people run them both (but not in series; that would be a 'piggy-back' system...SAFC, e-manage), using the stand-alone to control fuel/timing, but the stocker to run the cooling fan/transmission/fuel pump/gauges.
And a cheaper alternative to the TEC is a Megasquirt system.

How do you set the PCM and Stand Alone system to work together as described above?

I think the idea is that they don't work together. The megasquirt will control fuel, and/or spark, and the factory ecu will control the rest. The only thing you have to do is trick the factory computer to think it is still controlling fuel by putting some resistors where the fuel injectors used to be. For spark, nothing is needed to trick the factory computer, it just sends out a signal to fire the spark plugs. You odn't need to do anything special to switch to another spark control system.
The electromotive TEC 3 is a complete stand alone, and controls everything you need it to. It does not require the stock ECU. We run this unit, final cost is about $2800, with the TEC 3, coils, wires, trigger wheel, etc.
